Change the height of the logo allocation space to make my logo fit in Atom-X

I have added to my main site LOGO and need to know how to change the height of the logo allocation space to make my logo fit properly. (See image)

The red arrow shows the default border at the bottom of the logo area...
No matter how I change those parameters it has no effect at all on my logo display.

Even adding width and height has no effect.
